What does this “Do you want to secure this MiOS?” setting do?

It will require you to enter your user name and password before being able to access your Vera.

Just a heads up. This is not via ssl. Your username and password will be sent in the clear. So do not use this on the outside network.

… and it most probably doesn’t secure your Vera and her devices from being accessible via UPnP.

Ap15e is correct. It only secures web access. It does not secure uPnp and commands issued via MCV’s api.
