I set up vera3 as a secondary controller. I got the role saying: Slave SIS:NO PRI:NO.
Vera downloaded the devices from the master controller (aeon usb z-stick) and configured everything.
All the devices are working fine now. The strange thing is that Vera controls all the devices directly and not through the z-stick as I thought (I keep the z-stick unplugged and off and still Vera controls the devices).
My BIG problem is: how can I add new devices?
If I include the new devices in the z-stick I can not see them in Vera. I have to re-copy the hole network from the z-stick and this will erase all the settings/name of my already configured devices. And I have a lot of them . Is there an option just to update the network from the master controller?
Another possibility might be to include the new devices directly in to Vera but I was not able to do it. If I click Devices/Add devices/Add z-wave devices/add - I get the “Please wait window” forever and nothing happens (the z-wave led on Vera is solid ON).
As I mentioned, I have a Vera3, latest firmware 1.6.641.

It looks like you answered your own questions.
Vera is intended to be the master controller and it can only include devices when it is the master.
Vera can be a secondary controller and can import devices from the primary controller, but each import overwrite previous devices.
Thanks for the info. This brings me to another question:
If Vera must be the master this means I have to make the zstick secondary.
All my network is on the zstick - about 100 devices, most of them hidden in wall boxes and switches. In other words out of reach.
How can I import the network from the stick to Vera, making the stick secondary and Vera master?
And after I do this, how can I add new devices on the stick (beeing secondary) and update them to Vera?

I was fiddling with a master/secondary configuration of my Vera 3 and Vera Lite the other day and all sorts of weird things started happening on both controllers. When it finished I had no idea where i was. I ended up restoring the z-Wave Network and Vera from a backup earlier in the week. As a general rule any time I make a change once i’m sure it works I take a backup. If it involves a Z-Wave device I make a network backup as well. You can never have enough backup 
I’m wondering what you are using the Z-Stick with. Do you have another home automation system? If you are using the Z-Stick only to include devices but Vera as the real controller, did you know that you can plug the Primary Z-Stick into Vera and have it be you primary controller? Z-Wave signal quality isn’t quite as good and it is fiddly, but it does work, mostly. If you decide to go this way, I think you’ll have to redo all your scenes and notifications, but I’m not sure.
Regarding changing Vera to primary controller, we’re getting into “dangerous” territory and since I haven’t done any of this for a few years, you should research the following before taking action. First, Backup your Vera and the Z-Wave network and also the Z-Stick, if you can.
You can shift Vera from being a secondary to a primary controller by going to Setup → Z-Wave Settings → Advanced → Controller Shift. If that doesn’t make Vera master, then you can try switching Z-Wave dongle firmware back and forth at the Hack to convert 2.78 to 3.20 option on the same screen
Once Vera is primary, only Vera can include devices. The Z-stick will not be able to include devices.
@Z-Waver: you are right, I use Homeseer. What I want to do is to transfer all my network to Vera3. The only way I was able to do this was by “Copy zwave network form a master controler”. And this forced me to make Vera secondary.
I have tried first to plug the stick in Vera’s usb and everything worked fine couple of weeks until I installed a RGB Dimmer from fibaro. With the “let mios autoconfig” option checked I get “Fail initialising zwave.” No zwave dongle. Unit busy and then it starts again with the Fail initialising zwave . . . and so on.
Without the above mentioned option checked it’s a chaos - I have to manually config 100+ devices.
So the next logical step for me was to import the network. Everything again worked fine until I needed to add some new devices. I added them with the zstick but I don’t know how to make Vera3 to update the new devices. Hence my problem. . . .
I tried to shift Vera from secondary to primary but didn’t worked: “Command failed: not primary controller” (or something similar - I don’t remember the exact words . . .)
I am very frustrated and angry . . . I have invested a HUGE amount of time into Vera. I bough it because seemed to be a solid product and very easy to set up. At the end is much more complicated that HS and has lots of problems. I am really considering to switch back to HS.
